In the 2000s, Pat Calhoun and his girlfriend were members of a radical left-wing extremist group, and when a murder occurred during one of their raids, his comrades were forced to flee separately. Sixteen years later, the man lives in Southern California under the name Bob Ferguson and is raising his teenage daughter, whom he forbids from even having a cell phone due to his constant paranoia. Bob's fears prove to be well-founded when his old enemy, Colonel Lockjo, begins hunting him and his daughter.

Volcanologist Harry Dalton, who lost his wife during a volcanic eruption, travels to Dante's Peak, a small town on the northwest coast, to do routine work there—researching the seismic situation. Desperate to deal with Godzilla by conventional means, Japanese scientists and engineers create Mechagodzilla - a combat robotic analog of the giant lizard.

As it turns out, the Godzilla killed by the Oxygen Destroyer was not the only one of its kind. Soon another Godzilla appears, this time called Gigantis. Gigantis appears along with another monster, Anguirus. Gigantis and Angirus appear in Osaka, where they begin a battle. After a long and hard fight, Gigantis kills Anguirus and proceeds to wreck the city. Soon the humans come up with a plan to get rid of the monster ...

After years of silence, Godzilla reappears off the coast of Japan and destroys a fishing vessel. Fearing a new outbreak of rumors and panic, the Japanese authorities isolate the only surviving sailor, but after Godzilla attacks a Soviet nuclear submarine, it becomes pointless and dangerous to hide the truth.
